I keep reading about how this conversation is about Jack/Elizabeth and Will/Elizabeth, but I actually think that its about Will and Jack and their relationship. It says a lot to me that after everything that's happened, the double-crossing and seeming betrayals, that Will would still have this conversation with Jack. Jack is the closest thing to a friend or family that he has at this moment and Will is confused and uncertain despite his actions.
And at this point, like you said, Jack is no longer an issue between him and Elizabeth, and Will has other concerns.
